Update - Super MD diesel pump problems

I did some checking out yesterday after getting some ideas from a few of you. Thanks so much guys. We pulled the screen on the input side of the primary pump. It looked ok, we cleaned it and put it back and all of a sudden we have pressure. It's still running rough, but at least it's running. We see air coming in the glass jar before the pump. This is not good I'm guessing. I think the air is what's messing us up. We're going to pull everything apart again and see where we are leaking in air. It may just be the gasket at the top of that jar. With air getting in, it's not going to run right, correct? At times the pressure comes all the way up to normal so I'm hoping there's nothing wrong with the pump. I also see that the filters are not put together like the pictures in the book. It seems we're missing parts. The final filter seems ok because it seals itself to the base but that's not how the pictures in the book show it. The book shows big washers or flanges above and below each filter. I have that on the aux filter but not the filnal. Is it possible these later filters don't need the extra parts in the housing because of improved filters or am I using the wrong filters. Thanks.
