Those holes were for mounting parts of several different implements. The rear light bracket was normally attached to the left seat bracket. Since your tractor has an aftermarket Monroe seat, I don't know if it has the place for mounting the light or not. The clip under the transmission cover bolt is for a light wire. The wire is routed along the left side of the cover then across the back of it.
