Hi...I think I would just put in the new o-ring and find out what happens. Like Peabody says, it's really not a big deal to go back into the pump again if you need to.
For what it's worth, I had a grove on the shaft for my Super A and just replaced the o-ring years ago and have not had a problem/leak. Like your grove, I could both see it and feel it.
