mr sheik It's up to you. The only advantage I see to swapping to short axles is that you will have the rear end opened up and can change bearings and seals while you're in there. It sounds like you are going to keep the duals for it but just not run them for a while, with short axles you may need to get spacers for your hubs. The long axles work good for guys who like a wide dual spacing or just an overall wide tractor. If I didn't have the ability or equipment needed to move these heavy peices of iron (also your cab?) I'd cut them too, just leave an extra inch or two, knowing tht if a wedge comes loose it is possible to leave a wheel in the feild.
