5488 clicking noise

Just to let everyone know this is not a starter problem. It will start. The problem is there is a clicking noise in the computer under the stearing column while not running and running. We have been told there should be no power there while the tractor is off so we are thinking there is a short somewhere. It will stop clicking if we disconnect the right side battery, which is the power supply for the computer. We have checked the battery and altenator and none of those are where the shorts are. Any help would be great thanks.
