Your noise is elsewhere. And, just so we are on the same page, the pilot bearing lives up in the end of the crankshaft.

With the tractor setting there idling with your foot off the clutch, the pilot bearing is not even working. The crank and the input shaft are at the same speed.

Once you push the clutch, the crankshaft and the input shaft are at different speeds and the pilot bearing then spins and allows for the difference.

I would be looking more in the area of the transmission input shaft bearing or a countershaft bearing since the noise "seems" to lessen with load.
