Couple thoughts. I noticed that on my Super M as well but I really think that it didn't fit right in the first place but that I didn't take notice of it until I was specifically looking for that perfect fit. You tend not to notice things when they are dirty, rusted etc. I actually think it's fairly rare to have the hood fit perfectly on all four corners. You see a lot of them that have gaps at the tank.

Did you sandblast the sheet metal? Perhaps a slight warp developed?
