It's not hard to imagine that in the process of changing the manifold a piece of something could have gotten into the head and is blocking a valve or two from closing. As Old said, it's not a big job to take the valve cover off to see if there's one not coming all the way up. If there is, I'm guessing the only way to be sure of getting it all out would be to pull the head. Whether or not you'd then be better off taking the head to a shop that could do a proper valve job on it, I wouldn't presume to say. Maybe somebody else could suggest a way to blow the trash out.
