A - The mag and charging system's wiring are separate and completely independent. Converting to 12 volt alternator system will have no effect on the magneto. Simply leave the mag and it's kill switch wiring as-is!

B - You have 2 choices for the alternator:
1 - A self-energizing (so called "one wire" alternator). For this you simply connect the output terminal to the ammeter and you're done. A single wire alternator is not without it's disadvantages (below)
2 - Use a standard, 3-terminal alternator. This however requires a bit more wiring, including some sort of switch arrangement to tell the alternator when the engine is running. This can be a separate manual on-off switch, a separate momentary pushbutton switch (press and release after the engine is running) OR it can be a switch that senses engine oil pressure (switch closes when the engine is running).

Incidentally I am not fond of single wire alternators. Despite the wiring simplicity, a single wire alternator is more costly, needs to be spun up faster in order to begin to charge, and in some cases may gradually drain the battery if the engine is not run frequently.
