Have had it happen several times in my life already. If the pipe into the manifold fits loosely (or sometimes not even loose!) the water runs down the muffler and into the manifold.
Some type of putty or high-temp sealer on the threads of the pipe should solve the problem.
I try to start my tractors up as soon as possible after a rain to clear out any water that might have gotten in.
