The teeth have timing marks. Look closely at the pinion and you will find a tooth with a clipped corner. The rotor has a seam opposite the metal electrode. You need to install the rotor so they align.
If you are doing this with the magneto on the engine and are trying to get things back without going through the whole timing procedure, you may still have a small problem. If you have turned the engine or lost track of the approximate direction the rotor was pointing, you only have a 50-50 chance of the above getting you to the right place.
Two ways around the problem. Try one way, if it won't run turn the rotor 1/2 turn and try again. The other is to pull #1 plug to find TDC on compression to determine which way to point the rotor.
