If you part it out, that will take a lot of work on your part... much more than replacing the second gear... And you may not sell it all, and will have what's left sitting around. But the potential is that, over time, you could make more by parting it out.
If you sell it whole, you may not make as much money as you could parting it, but you would make the money all at once, and the tractor would be out of your hands will little to no work. Plus, the tractor would be preserved longer, and not lost to the ages.
Personally, I think you should sell it whole. Be honest with the buyer about what you know about second gear, which is a common problem. Depending on where you live, if it runs good and is in good shape, I'd say you could ask around $2,000.
