Probably a bearing came apart and one of the escaped balls got between the housing and a gear and then made an escape hatch out the bottom of the housing.
In my opinion, your repair estimate is probably about right. Maybe a little more labor, depending on what all you have replaced while in there. Despite the damage, it sounds like a really neat condition tractor to get and keep in its original paint.
