Only if you don't mind water and crud getting in there. There's a reason for the rubber boot over the clevis the control rod threads into.
I'll be honest, I can't say it didn't happen, but I have my doubts about the covers having been planed down being a part of your problem. The reason covers are planed are when the inner face of the cover and the braking surface on the side of the tranny are sufficiently worn that new discs will not expand sufficiently to give you the braking you should have. And even then, they are planed only so far as they need to be to make new discs work properly.
If they have even ever been planed, then perhaps the shop that did the work took them down too far. In that case, though, they'd have never gotten new discs to fit and work in the first place. Not impossible, but I'd consider that to be a remote possibility.
