The mag and the battery system are entirely separate. If original, the mag was grounded by a switch located in a chamber in the front of the manifold. The switch activated to ground the mag when in diesel mode. DO NOT connect any battery wire to the mag grounding terminal. If you do, the mag will need to go back to the shop again. If you don't want to use the switch in the manifold or it is gone or won't operate correctly, then install a separate switch to ground the mag. The mag should only be ungrounded when in gas mode. It's grounded in diesel mode so there is no spark at the plugs. To shut down the tractor, it is recommended to switch to gas mode, shut off the gas under the tank and let it run out of gas. After it shuts off, always pull the switch over lever back to diesel so that the decompression valves will be on their seats while they cool. Otherwise, the valves can warp and caus problems.
