Main shaft is sitting still with tractor stopped while the input shaft is turning when running in neutral. May want to check that bearing. Input shaft is turning the constant mesh gear and its turning the counter shaft, a gear on the counter shaft turns the reverse idler gear. So only 2 sets of gears can make a whine the way you describe, Another source could be a bearing on each end of the counter shaft. If sure its not the hydraulic pump whining (didn't say what type you have) try jacking the rear wheels off the ground and let tractor idle in fifth gear. If it sounds better I would suspect the front bearing on the main shaft. Also try engaging the pto in case the the nose or bushing pto shaft goes in is bad and see if any change. Main shaft front bearing play and constant mesh gear condition can be checked by removing belt pulley gear box or hole cover if not equiped.
