I assume you are going off the fact that the alignement does not matter so long as the rotor is pointing at the terminal for the specified cylinder when it is just before TDC. With this argument the number one wire, and hence cylinder, could be put in any of the four locations in the cap and so long as the rotor is adjusted to that terminal and the corresponding wires are placed in sequence then it will run. Well, the answer is yes! The indexing and alignment marks is for a standard. If the marks are followed then the next person that grabs your wires will have a good idea as to where to start. On most caps the number 1 cylinder is even labeled for you, With your procedure this would not apply, but the next person along would not know this and would have to find out which terminal you used as number one. You can do whatever you want so long as you can keep it straight, but for the most part going against the grain in such a manner only causes future problems. BUT if the distributor and such are already installed it is sometimes easier to adjust the wires thant to keep pulling it to get the perfect alignment. Also be sure to leave enough room for proper timing adjustment. LEt me know if I missed your point, but I don't think so...
