Nothing really to do as faras break-in. Just be prepared, if your aim was to quiet things down. It's still a noisy transmission and diff. Groaning's fine and to be expected, as long as you've got the pops and pings out of it.
As far as the brakes go, rule of thumb is to jack both rears off the ground, start the tractor up and run it first, then clutch it and apply both brakes at once. As long as they're both stopping, great, but back off the adjustment on the one that stops first, until they stop at the same time.
