Bolts are not going to puncture the tire.
The only time they're going to have any pressure on them is when they're between the tread bar and the ground. The rubber there is way too thick to puncture. You may end up with some cuts or nicks in the tread bars, but that's normal.
When the chains fall down between the treads where the rubber is thinner, there will be no pressure on the bolts, so they will not puncture.
