bad sounds in 450 trans

There are heavy clank and rattle type sounds coming from my transmission housing. It does not matter whether it is in gear or not. After a few minutes it goes away. Once it acted loaded when it started, let out a big clang, and then sounded fine. The pto has only been off a couple of times in the last five or six thousand hours. I did turn it off,and it made a very loud whine. The 300 whines a little,but not like this one! Does anyone have an idea of what is going on in there? There are massive one owner hours on this fine tractor. Once when I came back from school, I found that the seal in the hydraulic pump had gone bad. Instead of fixing it, every so often my uncle would drain a couple of gallons off of the crankcase and pour them back in the hydraulics! Any help would be appreciated. THANKS Bill
