The dowels listed are metal dowels used to align the housing with the face of the tranny. I'd have to look at the parts book to be sure, but one of those dowels may also serve to anchor your brake band.
Tho hole on the underside in intended to be left open. It's a way for condensation to drain out, as well as to let you know when you have a seal leaking. The rate at which it's leaking should guide whether or not you'll want to replace the seal.
The only dowel-like plugs I'm aware of around the finals and shaft housings are small corks used to fill two holes on the upper side of the left shaft housing on the rear of B/BNs. Can't remember if there are similar holes with cork plugs on the right side of theB/BNs or the A series.
