Rock the crankshaft back and forth to see if you can hear or feel the clunk. Try it with the crankshaft rotated to several different positions. If you can hear or feel it you may have to drop the pan to see if you can locate the problem.
One possibility is a spun rod bearing. If one of the bearing shells spins so that it is on top of the other one the engine can be quiet when they are on the bottom of the rod cap but will cause the piston to hit the head if they are on the top of the rod.
