If the holes bothered me, then I would support the tractor front and rear with suitable blocking (for safety sake) and remove one frame rail at a time. Weld up the unwanted holes and grind flush with 4.5" grinder and finish with a flap disc using in same said grinder.
Depending on where the unwanted holes are, you might not even need to remove them to weld em up.
Even a 115 wire feeder could easily handle this job. Old buzzbox stick machine could easily do it too.
(Note: Although different; I am assuming SMTA rails are similar in concept to the rails on my Farmall M or Farmall H).
