Just a wild guess that maybe the main shaft bearing that pilots into the input shaft is just starting to go bad. In neutral the main shaft is not turning and in reverse the main shaft turns opposite of the input shaft. In the other gears the main shaft turns the same direction as the input shaft but at different speeds unless in 5th. maybe turning the same direction is enough to not hear the noise if the bearing isn't completely damaged.
