Regarding rubber plugs, they can protrude slightly, but not much. I have had some that have to be trimmed. Go easy on torquing on the rear plate. There are two longer bolts that actually go up into the lower part the the rear main seal retainer. Overtorqueing these will result in stripped threads,as the retainer is made of pot metal.Best insurance against leaks is good clean mating surfaces and evenly spread sealant. I use permatex no. 2A. Be sure oil pan is totally flat with no pits. Pits can be fixed with jb weld. My .o2. Others may have different answers.
