Got a buddy with a F350 that had a similar sounding problem with the fuel system on his truck after changing the filters. I change them, everything was done by the book, and the the truck ran fine when it left and for a week or so afterwards. When it first acted up he took it to the dealer to let them look at it. he said it took them a few hours to figure out the problem and what they finally diagnosed was that air had gotten into the fuel system when the filters were changed, which was normal, but the problem was that all of it hadn't purged out when the purge proceedure was done after changing the filters. They never came up with an actual reason for why it happened but my buddy said they did something different when they bled it than was actually called for in the book and it solved the problem.
