Get yourself a service manual. Even if it is just an IT one. I have not overhauled a Ford 5000. I have done many others and they all time different Brand to brand different. Example. The balance shafts on a JD 2020 do not time with the timing gears. You don't even use any gear marks. You just put the engine on TDC and the balancer timing marks point toward the crankshaft. They even have a fancy little steel ruler that has a "Y" on the end to make sure you can find the crankshaft. LOL.
I would want to go by the book to go back to factory settings. It sounds like someone that was not a real good mechanic has worked on this motor before so he may have had it out of time.
