You did not mention the amount of time the engine ran with the inlet hose leaking. Assuming the hose was completely missing would it not take a significant amount of run time to damage the engine with air borne dust? The hose may have been leaking but does it make sense the dust/dirt would score the cylinders - was the skidsteer used to load sand?
Could there have been another cause? I have seen shops glass bead parts to make them "real pretty" - the beads are very difficult to see and if not removed completely will eventually go through the engine. A friend of mine had an engine damaged this way.
