It does sound like you drained the ATV's battery. A motorcycle behaves the same way with a nearly dead battery. Those small alternators will maintain a charged battery but they won't re-charge a drained battery. How many amps does your sprayer draw compared to your alternators output less the draw for lights and ignition?
You may want to get a car battery or better yet a deep cycle battery to power the sprayer. A 70 to 105 Amp-Hour deep cycle battery can run a 30 amp trolling motor for several hours on one charge without hurting the battery.
