There was obviously not enough depth to accommodate two pilot bearings. This can be done if the hole in the crankshaft is drilled deep enough, but the pilot bearing should be flush with the end of the crank, and not protrude. It sounds like the input shaft of the trans. is exerting excess pressure on the crank. If this is the case, it could damage both engine and trans. I know it's a lot of work, but best pull it back down and check it out, may have to remove both bushings and re-install only one. They say experience is the best teacher, but it can also be the most expensive. Good luck.
