Yes indeed, the carbon in coal and oil was once in the earth's atmosphere. In my understanding as a layman: As the earth formed small plants (algae) pulled CO2 from the atmosphere and released O2. Inside the plant the CO2 bonded with hydrogen to form organic carbon. As the aglae died it accumulated at the bottom of some body of water. Over time it transformed into the oil we use today. The process was similar for coal, as large plants (trees) pulled CO2 from the atmosphere and released O2. The carbon remained in the plants as they died and accumulated. Over time it transformed into the coal we are using today.
In short the CO2 was pulled from the atmosphere, sequestered and the earth became what we know today. Burning coal and oil reverses the process and releases CO2 back into the atmosphere. The concern of those who believe in climate change is that it took billions of years to sequester the carbon and mankind has only been burning fossil fuels for several hundred years.
This is not intented to be a position on climate change, simply an attempt at explaining the logic behind the concern.
