It is a common issue on the Dodge pickups I have had. ( Dana 60/70 front axle) IT can be caused by two different things:
1) The rotor has been over heated at sometime in the past. When it cooled there are hard and soft spots around the rotor. The soft spots wear more and the hard ones wear less. So the caliper sees a different thickness as it is applied. IF you have this happen the pulsing while braking will be there regardless of how hard your braking.
2) The rotor actually structurally fails. Meaning that the webbing between the two sides is not supporting the faces of the rotor equally around the rotor. This can be cause by wear on the sides or just the webbing rusting out. This usually shows up worse when you brake HARD. The caliper actually compresses the rotor in spots. SO in light braking you feel little or no pulsing but in a hard stop you get the pulsing.
Either of the two issues will require you to replace the rotors to "fix" the problem.
It sounds like you have the hard/soft spot issue as it will be better after turning the rotors for a short while until the soft spots wear again.
Truthfully I have not had rotors turned in years. The cost of quality rotors has fallen to where they cost little more than having them turned. Especially if you count the time/trips to get it done.
