The solubility of lime in water decreases as the temperature of the water increases. This is the reason lime collects in your water heater.
This would suggest that you would want to filter the water cold as it comes from the well rather than after a long run of pipe that could see warming from the sun. Also, you may want to drain the system/filters (may not be practical) rather than allow water to sit and warm to outside temperature. I would not think this alone would stop the fouling however, it may reduce the need for cleaning.
