MF65 Transmission, Clutch, and Brake Questions

I have spent way too much money on this tractor in the last year but thought I was getting a great deal until I started paying to have things fixed. Anyway on to my questions. 1. I had the tranmsission, both clutches, and the hydraulic pump completely rebuilt when I first bought it. Since I got the tractor back, everytime I attempt to change gears, I depress the clutch and I can't put it into gear without them grinding unless I wait while the gears stop turning. Of course this problem is worse at higher rpms. It does not grind going from high to low only when changing the gears. Depressing all the way down so as to engage the pto clutch does not make it any easier to get into gear. The only thing you can do is either wait until the gears stop spinning or just ease it into gear. I am hoping that this is something minor because there is no way this tractor is getting split again. Any advice would be greatly appreciated 2. Recently when I got the tractor back from another stay in the shop(a different one this time), I had a brake job done. Well when I got it back the brakes worked great as I had none before but they clunk(sounds like metal hitting metal) when you apply them. Is this normal? Also I noticed that fluid is starting to leak out from what I guess are the rear axle seals. I am finding small amounts of oil on the inside of the rims and can see where the oil is leaking out. I guess the guy who fixed the brakes didn't do something right because he had all of this disassembled when he was doing the brake job. What is really weird is that they did not start leaking until about 2 months after I got it back. Could I apply something from the outside to stop these leaks?
