I have a JD, but they all have about the same parts.
I do all of my grinding and then add the concentrate/mineral to it. I add it through the mineral auger and at the end I pour in one five gallon bucket of the previous week's feed to the mineral hopper to push all of the mineral through and into the tub. I don't want any salt sitting in that auger tube. I let the tractor mix at a slow idle for about 10 minutes and then put it in the feed wagon. I had trouble with mine where if I would dump a whole bag of concentrate in the hopper it would jump a tooth on the drive chain. Turns out the bearing on the other end of that auger was out letting the shaft wiggle when it got a big load. I'd be willing to bet my bean crop (that still isn't in) that you have a bearing out you haven't found. With worn flighting it should be easier for the tractor as it won't get all of the product whiped off the edge of the tube.
I don't know what to tell you about the dust seperater. Mine is always uncovered but only blows dust when grinding (the machine is always parked inside). I wouldn't run the mineral through the mill. It will turn it into dust which the animals are more likely to waste.
