The 1-wire alternator issue is that when used on a tractor, they tend not to start generating power at lower speeds as well as does a 3-wire alternator (this is according to some posts I've seen -- I have no experience of my own to offer). As for the amount of output, how much is enough? Remember that the OEM generator is really wimpy and you're replacing it with something that can put out much more power.
The main benefit to going to 12v is that the starter spins faster and your wiring doesn't have to be as perfect in the winter.
The main reason I changed to 12v was that I had a 12v sprayer that I wanted to use (and my generator was bad anyway). Unless you've got something that you need 12v for I'd use the 6v alternator. If you do decide to convert to 12v, post back and we'll explain further. Basically, all you need is the alternator, an ignition resistor and a new battery.
