There's no question that diesel fuel might sometimes have water in it from a variety of sources - that's why the separator is there in the first place. At the 3% content that was claimed, though, you'd literally be draining a gallon of water out of the separator for each tankful of fuel. Probably not to many folks doing that.
If your warning light is coming on and there is very little or no water in the separator when you drain it you might have a bad sensor. The sensor is triggered only when the water level in the bowl gets deep enough, it doesn't actually sense the fuel itself.
