I have never been blessed with working with one of those. They were more scarce than hen's teeth in our area.
In general, for certain applications where the flywheel has been ground a LOT there's a shim available to go between the flywheel and the crank flange to move the whole flywheel and clutch assembly rearward, closed to the TO bearing, but I have no knowledge if that's ever been done with a 9000.
Can you set pedal free travel normally?
Assuming the assembly is "stacked up" in the correct order, the first thing I would suspect is that one of the plates is warped or damaged and doesn't run at a true perpendicular to the pilot shaft or that it is "wavy" until compressed between the pressure plate and flywheel.
Is it a "stepped flywheel"? Does the shop manual you have give a measurement for finger height, it wouldn't be the first new or rebuilt PP to be poorly set up. Even without a known dimension, it's still helpful to check that all fingers are at the same height.
I probably have a 9000 I&T manual, I will try to remember and look at it when I get to the shop to see who things are set up, out of curiousity.
