I pretty much agree with the other good gents, here's my take on your question
"should the 12 volt system be negative ground??"
It may be better for simplicity and standardization if it is changed over to NEG ground for battery installation and jumping purposes.
If it remains a Genny they can work at EITHER polarity once properly polarized, just need a new 12 Volt VR compatible with tractors polarity and I recommend a new/rebuilt 12 volt Generator.
If you change to an alternator MOST require NEG ground so you have to change over in that case.
If you do change over and its a battery powered coil ignition swap coil leads and ammeter leads.
If a magneto you only need to change ammeter leads
You can use EITHER (if battery coil ignition) old 6 volt coil PLUS an added series voltage dropping (12 down to 6) ballast resistor orrrrrrrrrrrrr a new true 12 volt coil no ballast required.
