The alternator does not shut off during glow plug cycling. Ford diesel alternators did not even have PCM or any other outside influence that affected charging until the later 6.0's and that was only if the truck had the dual alternator option, then the 6.4 had a PCM controlled alternator, which still didn't shut off for that reason.
Glow plugs can draw a peak current of close to 200 amps, the amperage drops as they heat up. The starter motor can draw over 300 amps. Count the draw on the glow plugs and the batteries recovering from starter draw, plus all the other things pulling load on the batts after running ( HVAC, lights, fuel heater, intake air heater etc. ) 200 or even 100 amps is going to make the gauge drop a bit, especially at idle. A 100 or 200 amp alternator is not going to charge it's peak amperage at idle speed either.
