Without seeing a circuit diagram for your tractor, I would say the voltage reading when the tractor is off is correct. The output side of the regulator goes to the battery positive. The input side goes to the generator. That side would essentially appear as ground as long as the generator was not turning. The 6 volt reading between the input and output side of the regulator means there is an open circuit thru the regulator. If the circuit were closed, you would read zero volts. The circuit should be open when the tractor is off so as to not allow any flow of current thru the regulator. With the tractor off, use your meter to read from the battery side of the regulator to ground (should be 6 v), then from the generator side to ground (should be 0 v). Reading 6 volts from the generator when running sounds correct. It is possible you have a bad meter or bad wiring.
