You have to have an open mind and get creative when doing a changeover. The kits are a universal type, not a tried and true fit. In other words you can make it do what you need with minor changes.
From what I see the bottom bolt looks fine. Can't tell about the belt alignment from the pic. If the belt is true you are correct on the bottom. You need to take the top strap off. Pull back on the inside bracket to straighten it out. Then put the top strap back on the backside of the alternator boss so it will be straight. Won't hurt a thing to bolt from the rear.
If the belt alignment isn't true you need to shift the bottom to make it so. Then mount the top, inside or outside so it will be straight. If worse comes to worse you can put the top strap in the vice and make an offset in it so it will mount straight.
