The "Cutout Relay" portion of a VR isn't supposed to close (basically connects BAT to GEN/ARM terminal) until the genny is producing sufficient voltage so its not good to over ride it.
If when running you jumped the gennys FLD post to ground and it charged correctly then (tells me genny itself is good) but NOT otherwise the VR may be bad or not well grounded. Always insure BOTH Genny and VR have good grounds and if necessary polarize BEFORE start up
If the charging system is working and the battery isn't bad and subject to its SOC when running at high RPM battery voltage should rise to at least 6.5 up to 7 or so volts. If not shes not charging
To diagnose gemny and VR problems and test the genny itself and see if its a Genny or a VR problem work through my Troubleshooting Procedure linked below
