JD 655 will not start

I purchase a JD 655 over the summer and it ran good for the rest of the cutting season. One problem I was experiencing was after it was running for a while, it was extremely difficult to restart. It would puff out the black smoke and give fits. It would try to start by firing every once in a while and then finally catch. Well I finally got tired of it's condition and took it into the local Deere dealer. They said, they rebuilt the injector pump and cleaned the fuel system out. After about 2 weeks of them guessing on it they performed a cold compression check and came out with about 130# on each cylinder (3). At this point I was tired of supporting the pro's habit and took it back from the shop. Since then I have obtained all of the manuals and completed the trouble shooting guide suggested. I have also put new timing shims on (.05) as recommended by the manual. The enine still wont start but it does appear to be compressing. I am getting a fair amount of black smoke out when it cranks. Some other things I have done to eliminate the air/fuel mixture was to remove the air filter element, new fuel filter, capacity check on transfer pump and so forth. One thing I did with the air cleaner of and the engine cranking was to cover the intake port with my hand. The engine does draw a vacuum, when sealed completely speeds up as if it were unloaded (during cranking). I am not a diesel mechanic and have no idea what the last comment means to me. I figure I can play around with this Yanmar engine just as well as the pro's and not get ate alive with a labor bill. Can anyone out there give me any other suggestions? It also has a new battery with over 800 cca. Help!!!!!!!!!!
