One of the big problems is mowing. If your mower bogs and you push in the clutch, a non independent PTO looses all its power and stops. Then you have to backup and start over. With IPTO, you just push in clutch and wait for mower to clear. Extremely difficult to mow around trees or something you want to be careful with - every time you use the clutch you stop the mower. Second big problem is the mower is connected to the transmission in a non independent PTO. When you want to stop, that big flywheel is spinning and sending power directly to the transmission, pushing in the clutch does nothing to slow it. Tends to want to run you into trees, fences, trucks, etc. Not fun. You can buy an overrunning clutch that goes on your PTO in front of the mower driveshaft that prevents this. Unless you are only doing light mowing in open areas, you will want the IPTO. I made this mistake, sold the tractor.
