The Black 12V (center on the 6, #4 on the 7) is for whatever you want, just like the orange (Aux, center on the 7). If you've got a breakaway switch, some setups use that 12 V to keep your breakaway battery charged. Breakaway or not, you can also use it to power other things. On my horse trailer, for example,I took the interior lights off the marker light circuit and hooked them up to the Aux 12V. It sounds like you're making headway identifying the wires on the truck end. Not sure why it is so cobbled up, unless the previous owner didn't know that you could buy a 7-to-4 adapter, or maybe added brakes to a trailer that came with a 4-way. If it was me, I'd put the effort into getting a 7-way wired in correctly on your truck. If you have another trailer that's four-way, you can wire in a four-way at the same time, or just buy a plug-in adapter (about 7 bucks).
See if you can find a manual/installation guide for that controller, and make sure it's hooked up right. Part of the confusion is that you're looking at two gorund wires. Well, ground is ground. If you do put both a 4 and a 7 on your truck, you'd connect both ground wires on the truck end with a jumper, just the same as you would the runing, left and right turn.
