If the valves aren't burnt and the lash is set properly, you might have a cam timing problem. I've seen Deere rocker shaft clamps break before and cause some funny valvetrain issues, but presumably you eliminated that when you pulled the head. Does the tractor run? Is it gas or diesel? If you have reinstalled the head, I would rotate the engine over to TDC compression for #1 cylinder. You should be at split-overlap (also known as rockover - where the exhaust valve is just closing and the intake valve is just opening) on the #4 cylinder at that point. Also readjust the valve lash to specs at that point. You'll be able to do the intake valve on #2 and the exhaust on #3. Then rotate the crank 360 degrees and do the rest of them. Diesel valve clearance should be .014 Intake and .018 Exhaust. Gasoline clearance should be .014 Intake and .022 Exhaust. If you are continuing with the teardown, you're bound to find the problem. Check the timing marks on the cam and crank to make sure they're aligned. It sounds to me like something is out of time.
