Here's the deal...First, yes dig out the rocks. If you are considering moving 2-3' of soil to these locations you aren't gonna do it with a small tractor mounted front end loader. Moving the soil would require a a larger loader/ backhoe. Hire a local contractor who has a excavator/trac hoe to remove the rocks and bury them. Here in NJ, you can hire a smaller excavator(Cat 312 or so) for around $650/day, it sounds like you might need it for a 1/2 day. If you are quite adventurous rent one from a local dealer, someone with reasonable motor skills can learn to run one in a day, just think how much fun that would be. 12" of soil cover is plenty to grow most anything except trees in.
