Ignition Timing on JD Model 50

After almost a year of working on restoring my Model 50, I am finally getting ready to try to start it. The entire tractor was disassembled and put back together. When I bought the tractor it had a WICO ‘C’ magneto on it. It has been completely rebuilt and I plan on reusing it. Here is the problem. According to my service manual, when the governor drive gear is meshed properly with the cam gear and the number one cylinder is at top dead center, the slots in the distributor drive flange are supposed to be in a horizontal position. Mine are not. They are more close to vertical. I have rechecked everything at least twice and still can’t figure it out. My service manual instructions do not discuss any difference between timing for using a magneto or a distributor if any in fact do exist. If anyone has any suggestions I would sure appreciate it.
