Don, Do you just have water in the line or is it in your whole hydraulic system? If it is just in the line, you should be able to flush the line by hooking one side to the outlet side of the tractor and disconnecting the end of the other hose. This would allow you to push fresh oil through the line forcing the water out and into say a drum or bucket. Then just top off the hydraulic oil. If the water is in the system of your tractor the only way I know of to get it out would be to drain the whole system and change all the filters. Then run the tractor a while and repeat the whole procedure to make sure you have most all of it out.
